1. Pipeline: (3D) Yeast

This pipeline segments individual yeast cells in 3D using a rule-based approach optimized for their size and refractive index characteristics. It provides quantitative measurements for each segmented yeast, including morphological and physical properties.

By counting the number of segmented yeast cells within the field of view (FOV), the pipeline enables researchers to assess growth dynamics or compare cell density across different conditions.

Output: 3D masks for individual yeast cells, Per-object quantitative measurements, Total yeast count per FOV.
 



2. Pipeline: (2D) Yeast
 

This pipeline segments individual yeast cells in 2D using a rule-based method tailored to their typical size and refractive index profile. It provides per-object quantitative measurements such as area, mean RI, and circularity.

By identifying and counting yeast cells within the field of view (FOV), this pipeline supports monitoring of growth patterns, density changes, or treatment effects in time-course or condition-based experiments.

Output: 2D masks for individual yeast cells, Per-object quantitative measurements, and Total yeast count per FOV.
